Are you mixing up MTU and TCP MSS (Maximum Segment Size), a MSS is not MTU but can cause MTU issues.
Also beware mixing up JUNOS protocol bgp mss adustment, which are only for the routers bgp tcp sessions with general MSS rewrite. The general mss rewrite affects all tcp syns crossing the box. http://www.juniper.net/techpubs/software/junos/junos92/swconfig-system-basics/configuringtcp-mss-for-session-negotiation.html bgp session MSS knob has been around for a long time. Not sure which platforms general tcp mss adjustment is available on.
