If you enter one of those folders by clicking on the round circle or the
number of unread messages, then k9 only displays the unread messages.
That means that once you read a message, it disappears from view.  But
it is not deleted.  If you enter the folder by clicking on the name of
the folder, the message should still be there.

A similar thing happens (possibly depending on settings) when you open
k9 by clicking on a notification for new messages.

Could that be what you are seeing?  k9 shouldn't be deleting anything
unless you tell it to.
