As I understand it, the messages that show in the unified folder are (simply) all the messages from the accounts that you have indicated should show in that folder. If your gmail inbox messages are showing in unified, but not in the gmail mailbox that you are displaying, I suspect that you may have made an odd setting to which gmail folder(s) are displayed. I would suggest to start by going to your K-9 gmail account settings and set it to display all folders. Then check through the contents of those folders to see if you can find the "missing" messages.
