I know this is an old thread but I spent over a week on and off trying to 
get to the bottom of this in 2016.  Running OS X.  Apple spent 30 min. 
trying to help, but said issue is on Google side.  Google message boards 
helped lead me to the solution, but it was a combo fix for me.
Problem:  Kept getting Google Authentication messages in top corner of 
display.  Clicked enter password and it wouldn't take the password even 
after resetting at Gmail online and making sure no 2nd authentication 
needed.  The secondary problem was with the Apple keychain. 

 My Solution:

Utilities / Keychain Access.app
  Google Authentication token    (Kind: application password)
Check that this is the email address you want to fix
in the small box check Show Password, then there's a pop up window so enter 
the computer login password, select allow (to test, then later I checked 
always allow - not sure if it matters)
On the Access tab, select confirm before allowing access (not sure if it 
matters) then Save.

No promises, but that seems to have stopped the authentication error 
messages and fixed the ability for it to remember the correct password. 
 The email app seems to be working as before.  Whew.

Good luck.  This one was stupidly time-consuming.
