One thing you can do (ASSUMING IT IS AN IMAP ACCOUNT!) is long-press the 
account and select "Recreate Data (last resort!)". This will delete all local 
mails. You can then sync your desired folders (e.g inbox) to re-download 
messages you want.

Do not do this with POP3 unless you have copies of all your mails elsewhere!
