1. I don't do that.
2. I enter from the unified inbox, always. Not sure I have ever seen the 
"circle + number" option.
3.  I am not opening from a notification, so (I think) not applicable.

I've heard of a few things that can make read messages disappear from view.

1) If you accidentally click on the sort button and sort by read/unread, then 
the read messages move to a different part of the lsit and seem to disappear.

2) If you enter a folder by clicking on the circle + number that indicate the 
number of unread messages, then you only see unread messages, and read messages 
disappear.

3) There's an option in Account Settings -> Notifications that when ticked says 
that opening from a notification means that unread messages are shown.  This 
might be relevant.

I don't use the Unified Inbox myself, so I can't comment on how that should 
behave.
