Since the latter does not have air actions and pressing the button has no effect when far away from the screen, it only ever acts as a middle click when close. The issue sounds to me like just how the pen handles detecting whether you are doing an air action or a "normal" button press. Does it work if you also bind middle mouse button to toggling the eraser?
