Hello! Thank you for the bug report!

Unfortunately, I was not able to reproduce the issue on my system. In all my
tests, copy-pasting a raster layer with transparency worked as expected. This
was the case both for newly created .kra files, as well as copying from an
opened .png file that has transparency.

Exact steps taken:
1. Created an image with 1 layer that has transparency
2. Drew an image on the layer with a few different brush types
3. Ctrl+C with the edited layer selected
4. Ctrl+V into a different raster drawing application (GIMP and Drawpile tested
specifically) 

Tested on ArchLinux with the following Krita AppImages:
- 5.2.3
- 5.2.11
- 6.0.3 

Does updating to Krita 5.3.x/6.0.3 resolve things for you, or does the issue
persist? Likewise, do you encounter the problem with any earlier version of
Krita 5? What other applications have you tried this with specifically as well,
besides MS Paint?
