There is a clipboard maintained by the system, Klipper just reads it all the time and tries to keep in sync with it. But sometimes it fails when there is a bug. There are actually two buffers, clipboard and selection (also called primary). That is explained in the config page you pasted. What you describe sounds like you might be using primary, which is configured by default not to be saved (and you have not changed that setting).
