Seems to be the same project opened a second time while not saved in the other instance of Kdenlive. Does that also happen when different projects are being opened? Does this also happen when the project in the first instance is saved before opened again in the second instance of Kdenlive. As Jean-Baptiste has said it looks like a Flatpak-specific issue.
