The Nepomuk indexer is obsolete if you are using Baloo, which is intended to replace Nepomuk. There is also a Baloo / Akonadi indexer agent, which you might not see running because it's so fast :) The file_indexer processes are both only for actual files AFAIK, not Akonadi resources. The Akonadi indexers are called indexing agents and have "agent" somewhere in their names.
