I'm using KMail 1.9.9 and this still happens with me.
I create a new filter and selected all messages in inbox. Then I applied all
filters and KMail (in KOntact) crashed. I killed it and reopened it: I had my
messages duplicated and triplicated, some of them with unkown subject and
sender.
Then I removed duplicated messages and all of my inbox messages went unkown and
empty.
I tried to replicate the select all messages aplly filter and kontact crashes
every time.
