I observe the same behaviour with kmail-16.08.3 on Fedora 25 (kmail 5.3.3).

Steps to reproduce:
- Open Kmail preferences, disable "Prefer Html to plain text" and re-enable it.
- Hit ok -> Kmail will warn all folder specific settings will be overwritten,
accept this
=> At this point kmail will effectively prefer html to plain text for any mail
message you have like this.
- quit kmail
- restart kmail
=> At this point kmail has reverted to preferring plain text to html
- Open kmail preferences
=> Observe the setting "Prefer Html to plain text" is still active

So clearly something goes wrong during startup of kmail. Either the setting is
not queried at all at startup or the per-folder preferences are configured
before the global setting is loaded. Or something like that.

This is highly confusing for less experienced users and a reason to hold off
upgrading them to kmail 5.3.3.
