Yes, that was it. Found a "new" tool, sdfiff. Does a really nice job of reconciling stuff like that.
Guess this thread should serve (I hope) as a heads up for anyone running off of HEAD the next time they update from CVS.

Something just occurred to me. There were changes regarding this in custom.xml. If you have a customized custom.xml, you need to reconcile the changes in there. Could this be the problem?
