  You can use the Libedit in EEschema to set the net on the mounting holes 
to GND.  You will have to define the mounting holes as pins.  You can use 
pin 0 for both.  Then replace all instances of the DB9 with the new DB9.
  You can edit the pin in PCBNEW, but it will only stay until you re-read the 
net.
