Today I got the same error (I think). I have one project file and two board 
files (pcbnew files). In the project file there is only one library linked (if 
I open it with notepad). When I open the project file and open up pcbnew I get 
one of the board files (always the same) and this has this single library pre 
choosen. But if I double click (in kicad) on the secound board file, pcbnew 
opens with the libraries from my template project file, and it doesn't even 
include the library in my own project file.

Does this make any sense? Can anyone else duplicate this? Do I have to use one 
project file for every board file?

I use 20090216-final.
