I finally had the chance to get back to this problem. I have one project that consists of two schematics (sch1 and sch2). Sch1 was done first and incorporates my custom lib (mylib). Sch2 was added later and is also supposed to incorporate mylib. Sch1 and sch2 are independent drawings. Sch1 behaves just fine.
In sch2, I tried to add mylib by going to Prefs->Libs and adding mylib. Clicked "Save Cfg" and also File->Save Proj and File->Save in eeschema. Plus I did File->Save from the KiCAD root app. (IOW, I saved just about everything that could be saved). The I closed sch2. When I reopened sch2, my custom symbol was missing (replaced with a box with a "?" in it) and no sign of mylib in the library list. I then redid the whole process of adding mylib and saving everywhere. This time I quit out of KiCAD and restarted. Mylib is still not listed in the library list of sch2, however, my custom symbols do show up in the drawing. It's completely nuts, any idea what might be happening?
