I ran into exactly the same problem, but it only seemed to be manifest if the
pad was on the copper side. I found no work-around than to move the via
slightly off-center and then connect it to the pad.

Subject: [kicad-users] Via in Pad result in unconnected status

I have a dense board which requires put via on pads of the by-pass capacitors.
But somehow those pads are always listed as unconnected although there is a via
on the pad and then connected to where it needs to be connected. Now it is
towards the end of layout and I have difficulty using the DRC to check the
unconnected, because there is always this hundreds of pads that has via on it
listed as unconnected.

Any fixes, suggestions, work-around are appreciated.

Regards,

Wei
