I found no work-around than to move the via slightly off-center and then connect it to the pad. But somehow those pads are always listed as unconnected although there is a via on the pad and then connected to where it needs to be connected. Now it is towards the end of layout and I have difficulty using the DRC to check the unconnected, because there is always this hundreds of pads that has via on it listed as unconnected.
