If an ubuntu package is installing files under /usr/local, then it is
violating very basic principles of .deb package management, and I
highly doubt that.

I use Debian and everything goes under /usr/share/kicad (apart from
documentation that goes under /usr/share/doc/kicad)

And here's the proof that the same is true for Ubuntu as well:

http://packages.ubuntu.com/karmic/all/kicad-common/filelist
http://packages.ubuntu.com/karmic/i386/kicad/filelist

So, as long as you keep your modified kicad installation
under /usr/local, there is really nothing to fear.
