The config file for knotify is ~/.kde4/share/config/kopete.notifyrc. Scroll
down up to the [Event/kopete_contact_incoming] group and make sure Popup is not
listed under Action=...
Do popups via knotify work in general on your system? You can test that for
example in System Settings, Notifications (enable popups for some event and
trigger that event, for example visual bell in konsole and hit tab in a konsole
to trigger it).
Plugins store their settings in ~/.kde4/share/config/kopeterc.
