When I first got into Linux, I found _Running Linux_ to be very
helpful. It wasn't distro-specific (which was easier to achieve back
then) and covered the basics well. The latest edition can be seen
here: http://www.oreilly.com/catalog/runux4/ . Other books I've seen
are too much how-to-now and don't help enough with thinking about
how-to in the future and how-to in situations not covered in the book.

But a book like _Running Linux_ should probably be accompanied
(eventually) by something more explicitly referency. Oh, and I
haven't seen the latest edition, myself.
