One approach you might think about is learning about how to make
packages. Ubuntu uses debian packages doesn't it (see
http://linuxdevices.com/articles/AT8047723203.html for a brief tutorial
on how to make debian packages) ?  You can then remove or cleanly
replace all components everything very easily. 

It can take a bit more effort than ./configure, make, make install,
though there are tools, e.g. checkinstall, that make it about the same. 
You can get the debian package for checkinstall from the debian unstable
branch:

http://packages.debian.org/unstable/admin/checkinstall.html

However, I can't find where or if checkinstall is now being maintained. 
There are problems with the way it deals with procedure links under some
newer kernels that I had to patch to get it to run under Suse 9.1; same
may be true for Ubuntu distributions, but looks like it works (see
http://ubuntuforums.org/archive/index.php/t-2356.html).
