The transponder has a new factory made coax. I do not know if it is =
double shielded or not. I am using a common ground terminal inside the =
cockpit for both the transponder and transceiver.

Hi Mark

What type of coaxial cable did you use?
Transponders usually require double sheilded coax to prevent spurious
signals.
I also had a problem in my plane when I used a steel bolt to pass the =
ground
through the firewall, I replaced it with a brass one which solved the
problem.

The VHF is in the vertical fin and the transponder antenna is right
behind the seat. Several feet separate them. However, the coax cables
parallel each other.

How close is your VHF antenna to the transponder antenna? A harmonic =
freq=20
might be fooling your transponder into thinking it is being swept by a =
radar

beam....just guessing here.
