In this case, 36 inches will work (>3 wavelengths of the transponder signal). Normally the transponder antenna is on bottom and the comm antenna on top. They are markedly different in their frequencies so one normally will not act as a good antenna for the other's frequency, further reducing their interaction. Remember to install a good ground plane for each antenna you install, or it will not be a usable antenna.
