Your surmise is correct, that the documentation is just slightly out of sync with the software as it has evolved. Other users on the list may be able to contribute their experience. The Tomcat installation is provided as a way to rapidly edit/compile/debug programs by automatically recompiling your application each time you edit it and reload it into your web browser. To create an application to be deployed, you will want to read up on the "SOLO" deployment option, which can be used to create a standalone application that can be deployed as web application on any server, or as a widget to the various widget containers (e.g., the OS X Dashboard, Opera, and a growing number of mobile platforms).
