Do you have tried the new profiler?

This may be due to scanner noise, as Gerhard says. In the new profiler there is a
merit figure  for identifying noise. When you pick the samples, in the Picker dialog
there are 3 fields labeled as "Signal-to-noise depth bits". These are the effective
bits per sample used in the scanout. A value of 6 or more is very good. Below 5 
is going to give these artifacts. Choosing "Mode" instead of "Mean" could also
minimize the effect.

But anyway, the new profiler should do a better job on the highlights and shadows..

Good to hear I am not alone. I used full resolution polynomial. From
my side I can check Profile Maker 4.15 if necessary. 8 bits RAW
profiles are free from that and TRC profiles also. I haven't tested
new 16 bits LCMS.

The problems reffer to white point also. Exposure seems to be critical
for lut profilers. For example I used target which was underexposed
(170 white) so observe how many artifacts create that full resolution
clut LCMS profile:
