A couple of thoughts.

Are you using absolut colorimetric intent? If not, you should.

How different are the values? Slighly different may be due to
profile error, but if the difference is huge, then the mistake is in
the methodology. Again, double check the intent.

The error induced by target is a estimation using chi-squared. It is
an acotation of the maximum error that the target can induce.
Never rises more than dE 1 or 2 and you can effetively ignore that.

I work for a visual inspection systems business, and now I work with ICC profiles.
For validating my result I took the Q-60(Kodak) target and scan it . I calculated by 
your tool the ICC profile for the scanner, then
for each color I calculated the average RGB and then I converted them in Lab values 
with your library. I expected to find the Lab
values written in the target-file R1******.Q60  but I found different values. I saw in

profile that you talk about a dE and an error induced by the target itself.
How can you calculate these two errors and what are them?
The value under the column "Got" have inside these two errors?
Why my values differ also from the values in the column "Got"?
