I don't have any direct experience with Plone/Zope, but recently went
through the process of deciding on a CMS for a project and came across some
good discussion on the topic:

http://blog.whitewallweb.com/2006/06/14/cms-debate/
http://www.cmsmatrix.org/ (use to compare Plone with other CMS's)

Without having installed Plone, my impression is that it extremely scalable
and more polished than most systems with some advanced functionality, but
that there is quite a learning curve.

I went with Drupal for my project because of their emphasis on
community-building- if the research/knowledge base is going to be setup as a
community, I would recommend considering Drupal. It may be able to get the
job done with a lot let effort. I'm sure language would be a consideration
as well (python vs PHP).

A list of Drupal modules/add-ons that might be used for this kind of a
project:

The church is considering building a Research knowledge-base using these
tools.

Please send your comments and experience with these tools.
