well inherent, yes it is. On POP3 what your mail client basically does is
- it (maybe) fetches a list of messages from the server
- it fetches every message on the server
- and subsequently tells the server to delete it (unless you tell it otherwise)
so you see your problem really might be inherent to the protocol. Try to get a dump of the actual communication and see whether the file on the server gets deleted or not.
