I just pushed a new feature to the server: When you enter reconciliation mode ledger-mode will ask for a target amount after it asks for the account to reconcile. Enter a single number (separated by a space if you want to specify the commodity). That number will be interpreted as being in the default commodity (specified in customization window, defaults to "$"). Then, each time to toggle a posting, or display the balance, ledger-mode will tell you the current balance of the account, including pending postings, and the difference between the amount and the target.
Right now it only works for accounts with a single commodity.
