You can't work on a Family File from a CD/DVD anyway.  Legacy needs to write 
files to the same folder where the Family File is stored and it can't do that 
when the file is on a CD/DVD.

Note next to the Presumed Dead option in Options > Customize . Data Entry is an 
"Apply" button.  Did you click on that? That will mark those who have already 
been entered and are over the age you selected as not living.  Otherwise only 
those people *after* you make the change will be set as dead.

Note the two options:

Ask if Living if over 90 (default)
Set as dead if over 120 (default)

If the person is over the age in the second option, you won't be asked.  You'll 
only be asked if the person is between the two ages....

I am working in my file on my hard drive, not reading from a CD/DVD etc.  so
my change should stick, shouldn't it?  Is it working that way for everyone
or just me?

I have my 'Advanced Set Living' set to dead if over 120.
