You need for these cases to make a "marriage" for the couple that were not
married, but had kids together.  On the marriage screen for them, you check
mark "This couple never married" - there are places to setup the wording for
reports and stuff.

So for your father, you put in your sister's mother's information, and then
link her as a spouse to your father.  On the marriage screen, checkmark that
they never married.  (Think of the marriage in Legacy as meaning  "had a
relationship" with if that works better for you...   Then, on the family
view, showing this couple as the family - tell it to add a child - then tell
it to add an existing person as the child - then select your sister.  It
will warn you that she already has parents - choose to add her anyway.

Now you have a choice, and there is no right or wrong answer.  You can now
"unlink" her from your parents - or you can set the parent status for her
and your mother to "step-parent" (or other appropriate).  - in that case,
she will have 2 sets of parents (similar to adopted people who trace both
their adopted and their biological parents.)

Finally, you can on the family view click on the children with your right
mouse button - and select view - 1/2 children (this is by memory - it might
be worded differently.)    You will then on the screen see kids of other
marriages of a parent on the screen with a 1/2 before them, and in brackets
which was the parent.  Note that this isn't the standard meaning of 1/2
siblings - it just means that this child had 1 of the parents shown, and a
different parent than the parents shown.    If you kept your sister linked
to your parents, she will show up twice.  This isn't a bug as she has 2 sets
of parents.

Do the same type of thing for your children.
