This sounds like you have Legacy set to convert all surnames to all
capital letters. See Russ's reply about that option.

You also seem to have another option turned on which is creating the
warning about having Surnames in all caps.
Go to Tools > Potential Problems and look on the Standardization Tab
At the bottom you will see a setting to check for surnames in all uppercase.
Turn that off if you want to save your surnames in all caps.

PS. It is not recommended that you store your surnames in all caps any
more. That dates from the days before computers when people typed the
surname in all caps to highlight it. With Legacy there is an option to
Display the surname in all caps on screen and a setting in the report
options to convert surnames to all caps. The option to display surnames
can be found here:
Go to Options > Customize > Data Format
Just below the Letter Case of Surnames section is the setting for
display of the surnames.
