The problems with GEDCOMs usually arise when transferring data from one created by one piece of software to that of a different software. I have not come across any problems when transferring from one Legacy file to another Legacy file using a GEDCOM, in fact I would be very surprised if I did!
The other problems with a GEDCOM arises from the fact that they do not recognise Source Writer files, but since the Sources will not be exported that problem does not arise. If I wished to get rid of all my Sources globally I would have no hesitation in using the method described by Jenny. I stand to be corrected, but I think your best way of doing this is to export your file to a gedcom *excluding* Sources, and then import back into a new Legacy file. (I looked at exporting straight to a new Legacy file but there doesn't seem to be the option to exclude Sources.)
