Can anyone explain why new updates seem to automatically change random settings 
from time to time (and how it can be prevented)? I’ve had to go back and 
customize settings more than a few times in the last few years immediately 
after an update. Some of the most recent have been color scheme and font 
style/size.

Nope - you just need to go to Options > Customize > General and select
"Open last used family file automatically" in the "Starting Family
File" section.
