If your reasons for wanting to split your file are for
reporting/charting reasons, I'd suggest that you don't split your main
file.  Keep everyone together in the one file so you can take advantage
of things like a consistent set of locations, master sources, etc.  And
when you find that your mother is related to your father via a route
that isn't their marriage to each other, you won't be wanting to combine
them into one 'cos it's already there.  There's a good discussion at

When you want to report/chart only a section of your family tree, and
you can't do it with a focus group or tagging or whatever (there are
lots of options!), make a copy of your tree, unlink the people you don't
want to include from the people you do want to include, and delete the
"unwanted" ones (I posted on how to do this within the past week).  Then
you're left with a file containing just the people you want to work
with, and your original data file remains intact.
