Only one way to manage this (IMO):
- Do all work in Legacy.
- Replace online trees via Legacy upload periodically.  (At ancestry
it's a delete, new upload)


If you must go from online to Legacy, then possibley...
- Find a GEDCOM diff tool (gotta be one of those right?)
- Download GEDCOM from your online trees periodically and save
- Use gedcom diff to see what changed from previous download.
- Use diff report to manually update database
