I don't know the answer to your problem but I will tell you that I have had 
tags disappear like that.  I asked on this mailing list about it and got the 
standard "run check/repair" which didn't do anything.

Hello List,
I have a problem that I cannot solve myself. I had 2028 instances of one source 
 that I wanted to make corrections to, so I had them tagged with
#1 tag. As I completed one I unchecked tag 1 and checked tag 2 for it. I have 
been working on them for about 3 weeks and had 1093 completed and
935 t0 go. Yesterday after working on them for a half a day, I closed Legacy to 
do something else and when I reopen it, I went to tag 1 to start working again 
and tag 1 showed that I only had 415 left in tag 1.
I open tag 2 and it only showed a little over 800 as been completed. I then 
open the name list and the names of persons not showing in tag 2 was showing in 
the name list as checked in tag 2.

I have run check/repair and compact to no avail.
What could I have done to cause this problem?
