Lynda, Not all programs support the use of Alternate Names as Legacy does. In those programs you will usually see the effect you report. The last name included in the GEDCOM replaces any earlier names.
Legacy contains a feature to avoid the problem you have. To keep Legacy from exporting alternate names click on the customize button on the GEDCOM Export screen. You can exclude Alternate names on that customize screen.
