What you describe is indeed very common. I think the setup option to ‘backup all my data’ in most of these programs determines what is “data” by common file types e.g. .doc for documents, .jpg for pictures etc. I’m not sure any of them would ever backup “unique” file types like .fdb in their default configurations. I use MOZY and I needed to set it to explicitly back up certain drives and directories, including the one with my Legacy files and multimedia. I backup on Carbonite and an external hard drive. I understood that Carbonite backed up everything automatically but didn't! Evidently you have to 'adjust settings'. 'Did manage to get my Legacy restored from the external hard drive. Legacy support also suggested SkyDrive and Dropbox, neither of which I use.
