My guess would be that you have unused/unlinked items in your master lists. Those won't get exported in a GEDCOM.
For Surnames, if you add an individual and mistype his surname, that gets added to the master list. When you go back and correct it on the individual, the corrected version gets added to the master list. Under View->Master Lists->Surname, there is an option to Purge Unused. Same for Master Locations. It improved some of the numbers, but not all. Even when I did an export to a new Legacy file, the numbers were different.
