It sounds as though you are entering the man a second time instead of
linking him a second time.

It doesn't matter whether you choose to add a "husband" to the sister,
or add a "wife" to the boyfriend.  Either way, having clicked to add a
new spouse, select "Link to existing person" and select the boyfriend or
sister.

If you already have the sister's child entered, you can choose to add a
father to him, but it is still a case of selecting "Link to existing
person", not adding a new person.
