I've had the same problem, but I just leave them unlinked because I've never found a link. I'm only keeping them in my file because I have documentation or family member word of mouth that they are related so I just hope one day I'll find that missing link to connect them. In the past I have removed some lines, but they eventually get lost and if I need to put them back I have to search through backups to find them again. It doesn't hurt just to leave them in your file unless you find evidence there is no familial connection.
