Evelyn, I tested this out in the sample database. I added myself as an unlinked individual. Then in family view, I added first one set of parents, and then another set of parents. I'm assuming this is similar to the (if not the same) method you used. If I select the first set of parents on family view, then select ancestor book report, it runs for those parents & their ancestors. If I select the second set of parents on family view, the ancestor book is for them & their ancestors. Beyond that, I don't know how to combine those reports.................. well, you could combine two reports in the publishing center, but really they would be two separate chapters still.
