If you can't do what has been suggested as you have done too much work since the merge, take a look at
http://www.legacyfamilytree.com/tipsSplittingFiles.asp
It may need adapting but will give you an idea. If there are marriages between various lines in your file, using the Entire Ancestor Line option won't work and you'll need to use other options and do it in smaller pieces.

While I have specific family files for larger branches of the family, maintain a working file which comprises of data for our immediate family that carries my most pressing interest. I recently was sent a huge file primarily of folks that mean nothing to us and purports go back to the 900's ( when we were dragging knuckles along in the dirt).
Somehow, I merged these creating a monster file---too bulky to get around in with ease.
Am trying to figure out how to get rid of all those who are also contained in the gedcom that got them to me in the first place. Do not want to get rid of them for good, just not garbage up my main, working file.
Really do not want to try to tag each individual --well over 10,000 and do not seem to find the solution in the help file.
Am sure this is not the first (or last) time this has happened and would like some guidance.
Thanks so very much.
