Having recently got into TreeDraw myself, I'd recommend you to have a look at that.
Re your final question: in TreeDraw you have total control over the final output. You can change fonts, colours, and line widths etc, and put boxes round text. It's up to you to select which element(s) to apply changes to, so it's quite easy to devise ways of making particular lines stand out.
