You could redirect the "My Documents" to any folder you want couldn't you? That way it keeps it out of the way of the OS (in case of re-install as you say) and it makes it useable to all the other programs that default to "My Documents". Then when you re-install you'd only have to redirect My Documents back to your safe folder.
