 I am not entirely sure what you mean by "non-temporarily taking over".

The next alpha release of NXJ (which really is getting close) will still run 
in RAM with the NXT in firmware-update-mode running SAMBA, just like the 
current alpha release.

We hope that the release after that will be a true flash firmware release 
that will permanently reside on the NXT (until you do a long reset) and will 
include a menu system and a file system for holding programs and other 
files. There is still a lot of development needed for this, so I am not sure 
how many months it will take.
