it seems using all this new auto* stuff is still not a good idea.

On at least one platform libtool 1.4 requires autoconf/CVS, but in
turn that breaks projects like ddd completly.
Response about version issues from libtool mailinglist
is very sparse, it seems to me they don't know really either.
If working in such related projects one should not use
an approach like that: you can't have depedencies on
non-released tools, etc.
And even more: given the changes in autconf (they may still
somehow support older scripts) it's almost useless to use
autoconf. If I have to rewrite my configuration scripts 
(configure.in, etc.) for each release I don't need that
stuff anyway.

May all sound a bit sad, but that's my experience after
10days or so dealing with this stuff. As I confess it's
working better on some systems, but I'm used to make
my opinion based on the worst case - not the best case.
